One creditor did not reply when my IVA was initially setup despite being disclosed in the paperwork. CCJ registered against me by this creditor prior to IVA, what happens at the end of my IVA with this creditor and the CCJ???

The debt is still part of the IVA - they chose not to respond to the proposal (that's their problem!).
When the IVA is concluded, your liability will be satisfied and the CCJ will drop off your credit file after 6 years like normal.

As mentioned above, they are bound by the IVA and the debt will be written off at the end, whether they have claimed or not. On the 6th anniversary the CCJ will drop off the file, and, on the 6th anniversary of the IVA start date, so will that, and you will have a clean sheet.
