Me and my wife are in debt, and me also separating in time once the boys are sorted in two years time.
Me have remortgage, have three loans, credit card to the max and over limit.
Can I go down the route of IVA separately to the wife, I own £45,000 and the wife the same, plus mortgage.

You can have a separate IVA. Are any of the loans joint, and is your wife going to be doing one as well?

If I read your post corectly - are you saying that you and your wife may be separating in two years time? If so, then you need to be careful about entering into a long winded and structured debt repayment which might be jeopardised in the future - especially if you are going to be funding the cost of two homes and paying child maintenance.
