I would write and send it recorded, I know there is a postal strike here at the moment, we have been told not to put things in the post til wednesday, dont know if its national.
I would ask them to reply also, to explain why they are putting you through this, when you have and can prove the payments have gone out.
Tell them that BR might be an everyday thing to them, it isnt to you. There are plenty of them and all have them have or should be practised enough to get this sort of thing correct, and while you appreciate that sometimes things do go wrong, there is only one of you suffering from these mistakes and that person is you!!!!
Tell them exactly what has happened, with the new I and E for the pay rise, what you have been told and that its suggested in the letter this is no longer the case. Ask them to put everything in writing as they obviously do not seem to remember what they have said, leaving you confused and alone. This is a once in a lifetime thing for you and youre confused and scared, tell them you cant take another 32 months of this and where should you go to get the correct, definitive answer?? Make a bloody complaint, I would. They are drawing a salary for dealing with your case, surely they can do it without added to the stress you have already gone through.
Now go and put down some bullet points and write your wrath, you will feel better for it, I am sure, then make yourself a nice coffee or tea and have a couple of squares of chocolate.
